Week 6: A New Hope
By chance I discovered one of the primer sets, Cerc5, I had initially discounted actually works to selectively amplify the 28S USE. Even better this primer set seems to only amplify sequences found in the Columbia River Estuary. It so far has not been found in the Chesapeake, Amazon, Beaufort and Susquehanna samples I have tested. This is exactly what I have been trying to find- a CRE specific species of Cercozoa. I have been using end point PCR to get qualitative data about its distribution in the CRE.I have sent a plasmid containing the gene in for sequencing and once as it comes back positive I will start with qPCR experiments. Unforunately midway through the week I started to run into contamination issues with this primer set as well. I am hoping to get that issue resolved quickly as it has been a huge problem for me with other primer sets. Next week I will need to be extremely careful not to accidentally contaminate any reagents with DNA.
